I believe we've heard studies about this before, but here's the latest: Yes, every surface of a subway car is teeming with germs. But they're all basically harmless, no worse than you'd get shaking hands. That doesn't make it clean, but it does mean that you really don't need to break out the Purell because you grabbed the pole when the E train made that curve from 57th Street onto 8th Avenue.
